Oh man! Only one is hard to pick!
I'd go with 3, in order from which was my first favourite Pokémon and the nexts.
Cubone: Something about it's design, the lavender tower story, it's music... I just love it.
Haunter: I've always been kinda edgy, somehow I always liked the "friendliness" of it as a ghost Pokémon, something along the lines of: Those who have gone but still remain can be happy and cheerful.
And lastly...
Mimikyu: It just hits close to home. Trying to be someone else so you're loved, but failing catastrophically... While everyone can just see you're broken in pieces.. what can I say.
Special mentions for Espeon (love cats and really enjoy Pokémon eXtra Darkness) and Scyther.
